Considering how much the snake motif is used for the Twili, I would assume it is considered a sort of sacred symbol of some sort. It could also be a royal symbol such as the bird motif for Hyrule. As for its origin, I do not know, there is the possibility it was Gerudo in origin. Both the snakes and the eye like motif(sheikah?) seem to occur a bit in Twili design.
