Zelda giving her life to Midna is something I never entirely understood. From what I could theorize, Zelda used the Triforce of Wisdom to give her soul to Midna as a temporary lifeline for her, until the curse Zant placed on Midna would be broken. As a result of this process, Zelda lost her body. However, even before Midna's curse was lifted, Zelda's body was in Hyrule Castle, right above Ganondorf. I'm...not sure how this worked.

After the battle against Zant -- after Midna retrieved the Fused Shadows -- she says:

"The evil power Zant was wielding... I couldn't take it from him. But at least I still have the magic of my ancestors. With it, I can return the cherished power Zelda bestowed upon me."

The best explanation that I can provide is that Zelda's physical form was never truly lost. Perhaps she had simply been teleported to Hyrule Castle's throne room, while at the same time losing her "life force" (which was then restored after the fight against Dark Beast Ganon). OR maybe Zelda's physical form was restored after Midna took the Fused Shadows from Zant.

Either way, this is definitely one of those What?! moments of Twilight Princess.

Both of those possibilities could work, but I think the latter theory works better. What supports it is Ganondorf creating the barrier around Hyrule Castle. This could mean the real reason why it was up was because he didn't want Link and Midna to try to get to Zelda.
